When I check some sites by searching "link:www.website.com" on google, many links are coming from that same site. Meaning the site links to itself.
Is it allowed? if a site links to itself, i dont see why it counts as a link.
Does it count towards the pagerank?

Yeah, link operator shows you all links pointing to your site nomatter whether they are afrom your own site or from other sites.
All innerpages of your site must be linking back to your homepage so they are counted as backlink.
It will not do any harm for your SEO rather it will help you if you use proper keywords while linking back to your site.

inlinks are used to rank the pages within your site... that's why your index comes out first most of the time :D
