I've been trying to add color but everytime I do it just seems stick out like a sore thumb. Any suggestions?

I too struggle with colors for websites. In school my applications were always noted for being 'loud'. The link below discusses color psychology. Personnally I think your colors are fine. Mostly because they are easy to read and it is an academic site. I think you really do have to consider your audience.
