I have been looking through the Hot Scripts search engines, but there are just so many different ones, and the few that I got were either too difficult to set up, or they did not return organized results. So I was just seeing if anyone can reccomend me a site search engine.

I recommend: ht://dig - www.htdig.org
It's widely used and very neat!

Gy is lost and you are recommendig hid to install htdig. Well, dgssearch, or phpdig. Both of them are in php and require mysql. As I remember best site search script in perl for (i.e. simplicity and customization) is perlfect search (http://perlfect.com/freescripts/search/) . Just take a look and decide.
