Hi, I've signed with directoris.com and it says in the features that I get...
50 POP3 Mailboxes
and later...
Unlimited Email Addresses
what is the difference between a pop3 mailbox and an email address?

Hey there..
The terminology is not correct which is probably why you are having trouble understanding its meaning.
Most likely this is what they mean...
POP3 = Actual Email accounts. As in the user yourname@yourname.com would login to check their mail using username "yourname" password "theirpass".
Unlimited Email Addresses = Unlimited Email Aliases. This would mean that you can setup the POP3 account "yourname" to receive email directed to yourname@yourname.com, yourname2@yourname.com, yourname3@yourname.com, etc.
Hopefully that clears things up for you...

Or maybe they offer unlimited web based email account, using everyone.net or something like that.

Mailing your host might be a good idea for an accurate answer.
