Not really sure what you are trying to accomplish with a QB import from WHMCS. Anything specific? We use QB for tax purposes, but never need to import individual transactions or anything. The only thing we input to QB from WHMCS are the "Total Income" numbers for the tax year.

WHMCS will take out the fees automatically for PayPal, 2CO, etc., and leave you with the gross income minus the fees. The only thing WHMCS doesn't do for us is take out the fees from our Merchant Account/Gateway transactions. That's something we have to do separately, so the actual income is not inflated.

We also export the PDF batch of all invoices for the year (from within WHMCS) and also do the CSV export. That way we have hard copies of every transaction should we ever be audited.

Most people run hosting businesses with WHMCS.
