Whats the tool to use for making matroska mkv files or other formats with chapters, since VirtualDubMod has stopped dev at a very buggy version almost 2yrs now?

VirtualDub is good for avi but can't do chapters.
 
MKVMergeGUI, part of mkvtoolnix is what most people use nowadays. At leaat, most fansubbed anime released in MKV is.
